What are my options?

This is my first post here,and i have a finishing problem that i hope someone can help.
Here's what i have,
I was ask to refinish an exterior wood door.The homeowner got the info on what product was used when the house was built(about 5-6 years ago)
The builder used MINWAX Red Mahagony stain and Spar-Urethan as a top coat(i think it is the semi-gloss)
I wanted to take the door to my shop but it did not work out that way(long story)so i end it up doing the job with door still hang.
I sanded the exterior side,cleaned it and stained it on the first day.
Then the next day i put 1 coat of urethan.
I went back 2 days later for the second coat.I use 400 grit sand paper and lightly sanded the surface.I use mineral spirit to clean the surface,let it dry and apllied another coat of urethan with a good quality brush.
Well, i must felt a little rushed because i end up with a couple runs.Nothing major but noticable.So i told the homeowner not to worry about,i will come back and take care of those imperfection when i put the last coat(She wants 3 coats)
This morning, i got there and started to work on the door.Again i used 400 grit sand paper and worked those runs and lightly sanded the whole door.
Again i use mineral spirit to clean the surface and let dry.
So i then applied another coat of the urethan,but i went easy with the amount on the brush,i did not want any more runs.
I left,then i got a call from the homeowner saying that the door is not drying good.She is saying that it looks like there are some shinny blotches and in some area,a little dull.
Now,i have not seen it yet.I'm going to try to check it out this week end.
I will have a better description of the problem.In the mean time,Do any of you think that if i put another coat that it would make the whole side to be what it supposed to be? The door looked really good when i put the second coat(exept for the couple runs)
Does that sound like i may have to resand the whole door down and just redo it?
Any idea why it would turn out that way?

Specifically, the Minwax Mahogany color, for some reason, has a history of problems not unlike you describe. Folks don't seem to have these issues with any other color.
