The lower 5 inch portion of the stile on my father in-laws garage door has rotted away
Can anyone please advise on how to correctly replace this portion
Do I simply cut a scarf joint and if so what angle would you advice

Just be careful, the springs/cables are attached to the bottom rail. I would say a 1/2 lap joint and overlay the pieces by a few inches or more, glue and screw. You might be able to scab a piece across the bottom back of the door too to help reinforce it.

+1 for everything Dave said, but it's hard to tell what you have to work with without seeing it.
Had the same problem, cut off the rotten portion and replaced it with a piece of pressure treated that I put horizontally so the vertical would not draw up water and rot again, can see the difference but it has been a few years and they are still in good shape.
